Japan has been conquered by the Holy Britannian Empire, stripped even of its name and reduced to a colony called Area 11. Lelouch, an exiled prince living in hiding as a schoolboy, is given Geass by a girl calling herself C.C., a power that compels anyone he commands to obey him absolutely. Taking a mask and the name Zero, he raises the Black Knights to bring down the empire itself, so that his sister Nunnally can live in a world at peace.

With Geass, the power to make anyone he commands obey, Lelouch orders the men in front of him to die.

Directing the resistance by radio, Lelouch moves their units like pieces on a board and runs the Britannian force ragged. With the battle almost won, a white prototype Knightmare called the Lancelot arrives and overturns everything. In its cockpit is Suzaku, the friend Lelouch grew up with.

She starts clearing out resistance cells the moment she arrives, with no patience for any of it. Lelouch, meanwhile, begins to grasp how little he actually understands about the woman who has attached herself to him.

A stray cat gets into Lelouch's room and runs off with the Zero mask in its teeth. With his entire identity hanging on a cat, he tears around the school after it while keeping his face perfectly composed. The chase drags in the whole student council, the mask is recovered, and the cat is adopted.

Cornelia recreates the conditions of Shinjuku in Saitama as a trap to draw Zero out. Lelouch brushes off C.C.'s warning and walks into it, and the plan comes apart because the resistance cells he is using have neither discipline nor a shared purpose. C.C. puts on the Zero costume to pull the army away and get him out, and the defeat convinces him he needs a real army rather than a rabble.

A renegade faction of the Japan Liberation Front seizes a hotel, and among the hostages are Lelouch's schoolmates and Princess Euphemia herself. With her sister inside, Cornelia cannot move, and Zero offers to go in if she lets him through the blockade. He frees the hostages, then stands in front of the cameras and gives his organisation a name: the Order of the Black Knights, allies of justice.

The episode is told largely from Kallen's side, and her difficult relationship with her mother comes out piece by piece. The Black Knights move against Refrain, a drug that sinks its users into their own memories. Kallen finds her mother among the addicts, and once the stockpiles are destroyed she watches her being taken away.

Lelouch moves the Black Knights after her, meaning to take her alive so he can force the truth about his mother's death out of her. Kallen, in a new Knightmare called the Guren Mk-II, tears open the mountainside and brings it down on the Britannian force.

In the mountains at Narita, the fight between the Black Knights and Cornelia's forces turns into an all-out engagement. Lelouch corners Cornelia and tries to force the truth about his mother's death out of her, and gets nothing at all. The Lancelot arrives and turns the battle back, and the landslide he set off is found to have swallowed civilians at the foot of the mountain as well.

The only source of real weapons and money for the Black Knights is Kyoto, the house quietly funding Japanese resistance. Their envoy comes to take Zero's measure, and he is put in the position of having to prove what he is worth. At the same time, Shirley finds her father's name on the list of the dead at Narita.

In the middle of her grief for her father, Shirley is told that Lelouch is Zero. She takes a gun and goes to confront him, and ends up pointing it at Villetta instead. When it is over, Lelouch uses Geass to erase every memory she has of him.

The one pulling the strings behind Shirley is Mao, a man whose Geass lets him read minds. Obsessed with C.C., he uses everything he can hear inside Lelouch's head as a weapon against him. Carrying the disadvantage of having his thoughts read, Lelouch works to turn the man's own derangement into the trap. To get his sister back, Lelouch abandons a battlefield he was on the verge of winning and runs. Left without their commander, the Black Knights come apart position by position and the rising collapses. When Suzaku catches him on the island and tears the mask away, each of them learns at last what the other has been.
